Can I merge only some pages?

Extract the pages first with the PDF Page Extractor, then merge.

Is there a size limit?

PDFs up to 100 MB. Password-protected PDFs need the password removed first.

Are my files kept?

No. They are processed on our server and deleted as soon as the result is sent back.
